Why Is Claude Code Reading the Wrong Directory Entirely?

One of the most confusing issues when working with Claude Code is discovering that it’s reading from or writing to a directory you didn’t expect. You asked it to modify a file in your current project, but somehow it’s editing a file in an entirely different location. or returning errors claiming a file doesn’t exist when you can see it right there in your terminal. This guide explains why this happens and how to fix it reliably.

Understanding Claude Code’s Working Directory

When Claude Code operates, it has a working directory. the base location from which relative paths are resolved. This is typically the directory where you started Claude Code or the current working directory (CWD) of your terminal session at the time you invoked it.

The working directory is not the same as “where Claude Code can see files.” Claude Code can read any file it has permission to access if you give it an absolute path. The working directory only matters for resolving relative paths, but because most developers instinctively use relative paths, this distinction causes real confusion.

Several factors can cause Claude Code to operate from an unexpected location:

  1. The workspace context. Claude Code operates within a specific workspace established when the session started
  2. Git repository root. Claude Code often identifies and works from the git repository root rather than your subdirectory
  3. Skill-defined contexts. Some skills may override or influence directory resolution when they run shell commands
  4. Shell session state. Terminal sessions maintain their own working directory that may carry over between tasks
  5. MCP server scoping. Filesystem MCP servers are scoped to specific directories that may not match where you think you are
  6. Multiple open projects. If you switch between projects without restarting, the original working directory persists

Understanding which of these applies to your situation determines the fastest fix.

Common Causes of Directory Misreading

  1. Git Repository Detection

Claude Code automatically detects the nearest Git repository and uses its root as a reference point. This is generally helpful. it means Claude Code understands the overall project structure even when you’re deep in a subdirectory. But it can cause confusion when you’re working in a monorepo or nested repository structure.

Consider this directory layout:

/workspace/
 monorepo/ ← Git root (.git lives here)
 packages/
 frontend/
 src/
 components/ ← You ran `claude` from here

If you ran claude from /workspace/monorepo/packages/frontend/src/components, Claude Code may identify /workspace/monorepo as the working context because that’s where .git lives. A relative path like src/App.jsx could resolve to /workspace/monorepo/src/App.jsx rather than the src directory inside components.

This is especially common in monorepos where the git root is several levels above the package you’re actively working on.

  1. Absolute vs. Relative Paths

One of the most frequent sources of confusion is the difference between absolute and relative paths:

Absolute path - always points to the same location regardless of working directory
read_file path: "/Users/mike/project/src/main.py"
Relative path - resolved from the working directory (which is surprising)
read_file path: "src/main.py"

When you provide a relative path, Claude Code resolves it from its working directory, which might not match your expectations. The file src/main.py means something completely different depending on whether Claude Code considers itself to be in /Users/mike/project or /Users/mike/project/packages/backend.

  1. Session Continuity Across Projects

If you use Claude Code throughout the day and switch between projects, the working directory from your first session can persist. Unlike a fresh terminal tab, Claude Code sessions maintain state. When you start talking about your new project, Claude Code may still have the old project’s directory as its working context.

This is the scenario where you see Claude Code reading the right filename but the wrong file. because a file with the same name exists in both projects and Claude Code is looking in the wrong one.

  1. MCP Server Configuration

If you’re using Model Context Protocol (MCP) servers, they may have their own directory contexts. Some MCP tools are configured to operate from specific base directories, which can lead to unexpected file resolutions.

The filesystem MCP server, for example, requires an explicit allowed directory. If that directory is configured to /Users/mike/old-project, any file operations through that MCP server will be scoped there, even if your terminal is in /Users/mike/new-project:

Environment variables like $PWD, $HOME, or custom project-specific variables can influence how Claude Code interprets paths. If your shell profile sets variables pointing to common project directories, and Claude Code reads those variables when resolving paths, the behavior might differ from what you expect.

This is less common than the other causes but can happen in heavily customized shell environments with direnv or similar tools that automatically set environment variables when you enter certain directories.

  1. Symlinks and Mounted Paths

On macOS and Linux, symlinked directories can create a mismatch between where you think you are and where the filesystem resolves paths. If your project directory is symlinked, the canonical path resolved by the operating system may differ from the symlinked path you typed.

You might navigate via a symlink:
cd ~/projects/myapp # symlink to /Volumes/dev/workspaces/myapp
But Claude Code resolves to the real path:
/Volumes/dev/workspaces/myapp

How to Diagnose the Issue

When you suspect Claude Code is reading the wrong directory, work through these diagnostic steps before attempting fixes.

Step 1: Check the Current Working Directory

Ask Claude Code to report its current working directory:

What is your current working directory?

Claude Code will respond with the absolute path it’s using as its base location. Compare this to where you expect it to be. This single check resolves the majority of directory confusion cases because it immediately shows the discrepancy.

Step 2: Run pwd Through the Shell

For a ground-truth answer, ask Claude Code to run the shell command directly:

This executes pwd in the shell and returns the real current directory, bypassing any Claude Code interpretation. If this differs from what Claude Code reported in step 1, you have a shell-context mismatch.

Step 3: List the Directory Contents

Confirm what Claude Code actually sees in its working directory:

Can you confirm the full absolute path of the file you're about to edit?

Step 5: Check for Naming Conflicts

If Claude Code is finding a file but it has unexpected content, check whether a file with the same name exists in multiple locations:

Practical Solutions

Solution 1: Always Use Absolute Paths

The simplest and most reliable fix is to use absolute paths for all file operations, especially at the start of a new session:

Instead of this ambiguous relative path:

Use the unambiguous absolute path:
read_file path: "/Users/mike/projects/myapp/config.json"

When you ask Claude Code to perform tasks, include the absolute path explicitly:

Please edit /Users/mike/projects/myapp/src/auth/validators.js and add input validation to the registerUser function.

This approach works regardless of what Claude Code thinks its working directory is.

Solution 2: Set the Working Directory Explicitly at Session Start

Establish the correct context at the very beginning of your session, before any other instructions:

I'm working in /Users/mike/myproject. Please treat this as the root directory for all file operations in this session. Confirm by listing the files in that directory.

The confirmation request is important. it forces Claude Code to execute a real directory listing, which both confirms the path is correct and establishes the context in a concrete way rather than just as a stated assumption.

Solution 3: Use the cd Command

In interactive sessions, you can change directories explicitly:

cd /Users/mike/myproject

This changes Claude Code’s working directory for subsequent operations. Follow it with a confirmation:

cd /Users/mike/myproject && pwd

Chaining pwd confirms the change took effect.

Solution 4: Configure MCP Servers Properly

If MCP servers are causing the confusion, update their configuration to point to the correct directory:

When switching between unrelated projects, starting a fresh Claude Code session is the cleanest solution. Session state including working directory carries over, and it’s easier to start fresh than to untangle accumulated context:

Open a new terminal tab

Starting Claude Code from the correct project directory ensures the working context is right from the first interaction.

If you suspect symlinks are causing the mismatch, resolve them before starting:

Check the real path of your project directory
realpath ~/projects/myapp
or on older systems:
readlink -f ~/projects/myapp

Use the real path when instructing Claude Code to ensure consistent resolution.

Real-World Examples

Example 1: Monorepo Subdirectory Confusion

Problem: You’re working in a monorepo’s frontend package and Claude Code keeps finding files in the backend package.

Diagnosis:

  1. Ask: “What is your current working directory?”
  2. Response: /workspace/monorepo (the git root)
  3. You’re working in: /workspace/monorepo/packages/frontend

Solution: Establish the correct context explicitly:

I'm working specifically in /workspace/monorepo/packages/frontend. Please use this as the base directory for all operations, not the repository root.

Example 2: Stale Session from a Previous Project

Problem: You finished working on old-project yesterday, started Claude Code fresh today for new-project, but Claude Code keeps reading from old-project.

Diagnosis:

  1. Run: bash command: "pwd"
  2. Output: /Users/mike/old-project
  3. Your terminal is in: /Users/mike/new-project

Root cause: You launched Claude Code from a terminal that was still in old-project, or carried over a previous session’s context.

Solution:

cd /Users/mike/new-project && pwd

Verify the output confirms the change, then proceed with your work.

Example 3: MCP Server Scoped to Wrong Directory

Problem: File reads work fine but file writes always fail with “permission denied” or “file not found” errors.

Diagnosis:

  1. Check ~/.claude.json or your MCP configuration

Building consistent habits around directory management makes these problems rare rather than routine.

  1. Start each session with a directory confirmation. Before any file work, run bash command: "pwd" and verify the output. This takes five seconds and prevents most directory-related mistakes.

  2. Use absolute paths for critical or destructive operations. The extra typing is worth it when you’re about to edit a config file, delete content, or refactor a module. Relative paths are fine for exploration; absolute paths are safer for changes.

  3. Keep a project context statement ready. Maintain a one-line description of your project root that you paste at the start of relevant sessions: "Working in /Users/mike/projects/myapp. all file operations should use this as root." Storing this in a notes file makes it quick to copy.

  4. Check .claude.json when behavior seems wrong. Configuration files can set defaults that affect directory behavior. If Claude Code is consistently finding the wrong files across sessions, your configuration may need updating.

  5. Separate projects into separate terminal sessions. Using one terminal tab per active project creates a natural boundary. When you cd into a project and launch Claude Code from that tab, the working directory is unambiguous.

  6. After major project switches, verify before writing. Ask Claude Code to list files in the directory before performing any writes. Seeing the actual directory contents is faster and more reliable than reasoning about what the path should resolve to.
